Qupath Intersect Annotations And Keep Original Object Usage Issues
Qupath Intersect Annotations And Keep Original Object Usage Issues Hi guys, i’m running analyses in qupath and i have made some annotations i would like to intersect from the script editor. say i have two annotations “annotation 1” and “annotation 2” that partially overlap and i want to intersect them. Note that it is generally a bad idea to mix versions of qupath for analysis, but this can be helpful to recover old data and annotations. the original images will need to be available, with the paths set correctly in the project file.
Qupath Intersect Annotations And Keep Original Object Usage Issues This notebook will show how to exchange objects (e.g. annotations, detections) between qupath and python. as we will communicate with qupath, it is recommended to go through the communicating with qupath.ipynb notebook first. That is assuming that you do have detection objects as children to the annotations. with the amount of yellow showing up in your screenshots, i think something else might be going on. Edit objects currently in your image. expand annotations, subtract them. find objects that overlap and merge them. learn to use the power of using the java topology suite geometries. I'm new to qupath and trying to use your splitting annotations into contiguous areas scripts. when i create a single annotation in the middle of the slide with the wand, then i select the annotation so that it is highlighted and use either of the scripts above, nothing seems to happen.

So my big annotations (snc, and snr) have both an annotation classified as neuromelanin, all the smaller annotations are merged as one. both bigger annotations have objects inside (however i see now that the snc does have objects inside, but it doesn’t display it in the annotation window??).
